The engine cuts out when I try to put her into gear

Hi guys I have been working on this project for quite a while now and I have made good progress I now have the engine in and running and I even have my (very expensive) drive shaft adaptor made and hooked up along with an electric reverse but the problem I am having now is that when I try to put her into first the engine stops which seems very much like it was when I tried to engage the drive with the side stand down. I have bypassed the clutch switch and the side stand switch (by joining the Green /white to the green) but I am suspecting it as the culprit

but any hints or clues would be appreciated.

For my money , and not knowing anything about your project , so this is a shot in the dark.
I would look for any wires, switches that are either attached or associated with the gear shift mechanism ,or the gearbox  and then either disconnect them or electrically  isolate said items from being activated when engaging gear.
I surmise that the said purpose of that stuff would be a required safety mechanism so that the motor could not be started whilst in gear or some similar option.

It very much sounds like the sidestand not up...

I will need to check the wiring diagram for the correct wires.

Further investigation has now been done and I'm certain  that its one of the safety protocols that I have  to circumvent, longs story short I pulled my transmission connections so the motor has nothing connected to the out put shaft and as soon as I shift her out of neutral the motor shuts down, On top of that I am going to have to re-make my bearing mount so that the tail-shaft is more centered (I had it slightly of-sett to the drivers side to minimize drive joint angles) which means that I will have to remake the shifter mount and re do how the electric reverse motor mounts because the drive shaft that has my reversing gear on it will be a slightly different angle. Its always a lot of bother when you custom make anything!!! 
Anyway back to the problem at hand I have both a PDF manual and a colour version of the wiring diagram  so its some serious study of both for me till I can get out tomorrow to get some supplies to re make the hardware I need to fix the issues mentioned above

The engine needs to be in neutral (or clutch in) to start with the side stand down , the neutral sensor is in the gearbox, clutch switch on the clutch..

To run in gear, the sidestand needs to be up  (you have no sidestand, so no sidestand switch) therefore, the engine module thinks the sidestand isnt up . The green and the green white wire need to be connected to simulated stand up.

Try disconnecting the clutch bypass, this is only needed if starting in gear.

If this is a Police model it was fitted with a key switch causing the engine to shut down if taken whilst on the side of the road with engine running, from memory this has to be earthed, I will check.

I believe in the "hereafter", every time I go to the shed I have to think "what am I here after"

The key uses the sidestand switch lines Yorky, it opens the link from the green white/green wire to simulate sidestand not up..

I have it fitted to my bike, and its dead easy to fit to any 1100

Thanks for all of the very useful feedback guys I have a good idea now what I need to do. When I modded the loom I simply connected the Green form the CDI box to the Green/ white she starts and runs fine but according to my reading of the diagram that Green should also go to ground  and without a solid ground path its no go once the neutral signal is lost
